Hojo admits to hating himself for his ignorance, having foreseen Sephiroth's power surpass the science he believes in and for underestimating Cloud as a viable test subject. In Hoshi o Meguru Otome , Hojo has no regrets over his actions and cares about nothing other than seeing his greatest experiment be completed.
Hojo's appearances in Dirge of Cerberus -Final Fantasy VII- focus on his megalomania and enjoyment in seeing others suffer, laughing maniacally at sights of death and carnage, and gloating about how both Vincent and the Tsviets were mere pawns in his plan.
Several flashbacks focus on Vincent confronting Hojo about the ethics of the Jenova Project ; the first time Hojo dismisses him, saying he and Lucrecia are scientists and know what they are doing.
Hojo displays a conflicting attitude towards his assistant, as after he found her trying to infuse Vincent with Chaos , he praised her on using a "fine specimen", saying, "Once a scientist, always a scientist".
However, he also dismissed her theory as "utter nonsense". When Lucrecia returned after breaking off from Vincent, he condescendingly stated that she came to her senses by choosing him.
Whether Hojo was in love with Lucrecia is unknown, but it is implied he admired her solely for her appearance and intelligence. Given his penchant for experimentation, it is likely he married her to create a being with superior intelligence and abilities. He mistakenly believed Jenova to be a Cetra , a member of a mystical ancient race that inhabited the planet before present day humanity. The project's ultimate goal was to create a human with the powers of the Cetra who could lead Shinra to the Cetra's promised land.
It was believed this could have been realized by testing the effects of Jenova cells on an unborn child. Lucrecia became the romantic interest of Vincent Valentine, a member of the Turks assigned as the scientists' bodyguard. Due to her guilt over causing Vincent's father's death, Lucrecia rejected him and entered into a relationship with Hojo. Lucrecia became pregnant, and she and Hojo offered up their unborn child to the Jenova Project.
Vincent objected, and during a heated argument, Hojo shot him and performed experiments on his body before leaving him sealed in a coffin in the Shinra Manor basement in Nibelheim. Eager to produce a superior specimen to Hollander's methods, where Hollander had injected a woman named Gillian Hewley with Jenova cells and then transferred her cells to a fetus, Hojo injected Jenova cells into Lucrecia's unborn child.
The child Lucrecia had was Sephiroth. Eventually the superiority of Sephiroth over Hollander's specimen, Genesis Rhapsodos , led to Hojo taking control of Shinra's Science Research Division and all experiments involving Jenova. Although Sephiroth did not gain the powers of the Cetra as originally envisioned, his physical strength was exceptional, and so Shinra raised Sephiroth to be the ultimate soldier, becoming a hero in the Wutai War.
Sephiroth was unaware of his parentage, being told his mother was named Jenova, and never knowing Hojo was his father. Sephiroth came to detest Hojo, referring to him as "a walking mass of complexes" and seeing him as an inferior scientist to Gast. Although Shinra intended to use her for research and experimentation, Gast fell in love with her and abandoned Shinra. The two fled to Icicle Inn where Gast recorded logs of her knowledge of Jenova and the planet as they had a daughter together: Aerith.
Ifalna died from wounds sustained in their escape, entrusting Aerith's care to Elmyra Gainsborough before her death. Hojo had Shinra salvage Ifalna's corpse, with her cells being extracted from hair, skin, bones and internal organs for the research on the Ancients.

When Zack survives, Hojo tells him they will have a special relationship. During his visit, the scientists normally stationed there show their fear and disgust of Hojo. Hojo continues to challenge Zack in the Hojo's Lab series of missions , pitting him against genetically enhanced monsters and virtual reality simulations.

As for me, I don't really have a take on this. I take his dad to be Hojo, I don't really see it being important enough for that to not be the case. Oct 25, 59, That's the big plot twist in Final Fantasy Origin. Anyway it's Hojo because the whole point to Sephiroth is that he's a stupid fucking chuuni convinced he's a special god child when the space monster he decided is his mom isn't even the inheritor of the planet like he says she is, and actually his mom and dad are huge assholes who wanted to make a killer baby.
I know there's some visceral fan fic fun in the idea that it's Vincent, but it goes against the core theme of Sephiroth; he earned everything good in his life but was so absorbed in not knowing where he came from that he latched onto a lie that validated all he wanted to hear.

Though of course they refer to him as Hojo's son simply because I imagine Lucrecia was in a relationship with him at the time and Hojo choose to experiment on him, I always figured that Lucrecia could have easily lied to Hojo and maybe even not even told Vincent and could have conceived Sephiroth in a throw of passion or something I guess it would be considered an affair or cheating?
Vincent and Sephiroth both also both obviously resemble each other as well and have similar personalities I wonder if this was intended or not, and hinted at or simply a storyline that was toyed with and never really fully elaborated on much further and left on the cutting room floor and thus is more likely to explain what resulting existence or possibly of this idea. The visuals are there and again the answer is quietly given.
When gamers enter the mansion in Nibelheim, there is an entire puzzle to get Vincent. This was done for a reason. Why hide a character and make the gamer have to solve a puzzle unless the character was so important. He continues to blame himself for the sins of the past. Not being able to save the woman he loved so much. He blames himself for everything that happened. Vincent knew that he was part of the monster that had been created. This is the deepest mystery of Final Fantasy 7 because Sephiroth is such an important character and honestly he is one of the best villains in Final Fantasy series.
Other Final Fantasy villains have not been as cool. Seymour from Final Fantasy 10 was pretty interesting and creepy. Kuja of Final Fantasy 9 was similar to Seymour. Ultimecia from Final Fantasy 8 did not seem like a real threat. Has feminine qualities but is super powerful. Not sure if Jetch from Final Fantasy 10 could be consider a villain but he was more of a threat than Seymour.
